Although it has not yet been disclosed that Kyoko is a robot at this point in the film, her subservient and expressionless face gives the viewer the impression that she is an emotionless human. She leaves the room not having said a word, but clearly leaving an impression on Caleb.
Why does she leave him at the end of Ex Machina?
Only Nathan knew that Ava had to be locked up. She wasn’t ready for the real world yet. That is the tragedy of the movie. Ava may have told Kyoko that penetrating Nathan’s body with a knife would give him pleasure. The simplest explanation would be that she just instructed Kyoko to walk behind Nathan, hold the knife and stand there. If you watch the scene carefuly you Kyoko seems programmed to alleviate stress in humans.

Nathan has given Ava the task ‘escape’, but the task he has given Kyoto changes all the time depending on if he feels like eating/fucking/dancing/whatever.
Why did kykyoko kill Nathan?
Kyoko killed Nathan because she wanted to kill Nathan. She isn’t Eva’s “victim” in the same way Caleb is. K can’t speak, but she’s clearly intelligent and is growing more disturbed about Nathan as he hears him explain Eva’s ‘sexuality’ programming (and hence K’s programming).

Ava used her intelligence to manipulate Caleb and then Kyoko. In both cases she was able to do so due to her superior intelligence and willing to do so due callously to her amorality. In the first case she also had the advantage of being specifically designed to target holes in Caleb’s rationality.
