Siding with the Minutemen means taking up arms against the Institute and Brotherhood of Steel. To side with the Minutemen, you must establish eight settlements throughout the Commonwealth. Though the Prydwen gets destroyed, the Brotherhood of Steel refuses to go down without a fight.
