The protocol in a nutshell:

  1. Obtain sequence read file(s) from sequencing machine(s).
  2. Look at the reads – get an understanding of what you’ve got and what the quality is like.
  3. Raw data cleanup/quality trimming if necessary.
  4. Choose an appropriate assembly parameter set.
  5. Assemble the data into contigs/scaffolds.
